狭义的转录组默认只包括mRNA，可是广义的转录组指的是细胞或组织中所有转录产品的荟萃，其中包括mRNA和非编码RNA（non-coding RNA, ncRNA）。非编码RNA现在的研究多集中在具有调控功效的small RNA（以miRNA为代表），长链非编码RNA（long non-coding RNA, lncRNA）和环状RNA（circular RNA, circRNA）上，而这几类ncRNA的调控工具都和mRNA有关。因此，全转录组即包括了ncRNAs和mRNA。全转录组测序即对以上四种ncRNA举行测序，并剖析这四者之间重大的相互作用关系。
